Well, we haven't even gotten to a compiler yet, this is all in the shell script

Can you post the first say 25 lines of configure and/or tell us which version of 
netperf you are attempting to compile?

FWIW, you can compile netperf on Windows outside of cygwin with the compilers 
which come with the (free last I checked) DDK for Windows.
