And resulted in this constant stream of "When I try to compile I get 
<this>" where "<this>" was the text telling them they need to edit the 
makefile.

Basically I'm damned if I do and damned if I don't :)

At least with the autotools, when it is working anyway, it does all the 
necessary magic and enables the platform-specific source files and such 
very nicely.  Back in the days of hand-edits of the makefile for 
example, all the CPU util stuff was a maze of twisty platform specific 
#ifdef's in src/netlib.c.  Not very easy to maintain at all.
